When downloading/copying folders using Nautilus the folders are stored as 0-byte files. This is a reported bug in Nautilus: https://bugs.launchpad.net/ubuntu/+source/gvfs/+bug/267642
Workaround: You can use command-line copy tool to work with the mountpoints.
